Does a minimum order lower my score?

No. Checkout is left unscored on that scan, so your score is measured across the stages the scan could check, and benchmarks do not count it as a stall. It is rated medium because an agent buying one item stops there.

Why it happens

A minimum order is a business rule, often there because delivery or packing costs more than a small order makes. A shopper who reaches the cart reads the message, adds a second item and carries on.

An agent shopping for someone has been asked for a particular product, often just one. When the cart refuses checkout, the agent has to go back to its shopper and ask whether to spend more. If the minimum was nowhere it could read before it started, that question comes late, at the cart, and many shoppers will not wait for it.
